New Problem With Generator

My house batteries went bad, but before removing them, I plugged into shore power for a couple of days just for the benefit of the charger. After unplugging shore power, the only way I am able to start the generator is with the switch on the generator. The switch on EMS and the one on the dash are not working. I replaced the house batteries, but no cigar. What do I need to be checking?
