I'm sure there are exceptions, but pretty much 100% of roof installations route the cable from the roof, inside, to the controller. Hopefully someone who's done this with your 2108DS will chime in...

This makes for a pretty easy install. If I understand you correctly, the controller will install in place of the wire nut connection.

And, again, don't forget to match the polarity of your panel...
