When I took the small black charging light out of the Wall this under the thermostat all I find is a red and black wire and a green and yellow wires How do I hook up my Solar charger controller? What wires go to solar panel and what wires go to the controller .

Without drawings for either the old or the new, I would have to start by trying to ID the wires. Quite possible that extra wire of different colors was used or lots of other options.
Once equipment has been worked on by DIY folks, the range of options is almost unlimited!

I would start by looking for wiring information on winnebagoind.com

If this is an original, small wattage trickle charge panel, you might want to consider starting over from scratch with a full sized panel or panels, new wiring, controller, etc.
