It appears that the new batts may have just needed charging. Combined with the bad multimeter, led me to believe I might have a problem. All seems well now. I may have just dodged a bullet.

Glad it is working now.
In answer to your earlier questions:
The alternator charges both the engine and house batteries. You should see about 14.5 volts on both sets when the engine is running.

Shore power charges the house batteries only. You should see about 13.5 volts when the converter is on.

The generator starts from the house batteries.
