Replacing Door Window

I broke my door window while weed whacking my yard (string trimmer through a pebble into it) and decided it was time to replace it. Pulled the inside frame and tried to push the outside frame out, but it was REALLY glued in place. Required using plastic auto interior tools to pry loose one edge and from there I got it out. I've ordered a piece 3/8" thick smoked Plexiglas to replace the double pane glass since Winnebago had a 4 to 6 week lead time just for the glass. So my questions are... How do you get the black goo off the door frame without damaging the paint (I used a heat gun on the aluminum frame)? And, what do you recommend I use to seal the frame when I reinstall the window? I intend to use a clear silicone sealant to glue and seal the Plexiglas to the aluminum frame. Thanks in advance.
